Windurst and Sandoria are probably tied as far as number of people allied to the nation, but don't expect to see a lot of people in any of the starting cities. Jeuno is where most people hang out, and the starting cities are typically full of mules and crafters.
I've found Bastok to be very quiet lately. I remember for the Easter event I had to travel to Sandy for eggs as there was no one in Bastok selling them.

I'd say so far in my experience rerolling, Sandy is prob most populated. Theres always a bunch of people leveling low level characters.

I agree that San d'Oria is most populated. I'd also recommend Sandy because it is best for beginners to start crafting. You'll find good sources of earth, wind, fire and dark crystals from mobs - and Sandy has the Smithing, Woodworking and Leatherworking guilds - all critical for buying cheap supplies for low level synths.

For what it's worth, since the AH merge and the server merge, Bastok has gotten a lot busier than it was when I last answered this. Sandy is still quite busy, but I don't know about Windy, I don't spend a lot of time there.
