Then you need to contact SE support about the SE site. SE AM is a completely different animal from POL, and by extension more or less seperate from what is going on with your FFXI and FFXIV accounts (in the scope of being able to access and configure account options). For example...you create the account and log into it initially with no FFXI/FFXIV info---then link the account name/pass for the game, then your characters and a method of payment to access them. It should not be affected by anything with C&B outside the scope of linking/unlinking it to your POL or FFXIV accounts as a payment method. You should be able to log-in and change your payment methods regardless of what C&B is doing--that's one of the primary functions of the site, to assign a means to pay SE for access to the game.
Next time you contact them, let them know the SE Account Management SITE is not letting you change your payment method away from C&B so that you can arrange a viable payment method--this should have NOTHING to do with an active/inactive state of your content ID (it is something you setup in order to activate/maintain your content ID in the first place, and thus should be virtually blind to the activation status of the account when setting this info up).
Out of curiosity, I just logged into SE AM to check on the process. I'm currently inactive. Clicked the "Register/Update Payment Method" button in the left-hand menu buttons, then clicked the "Register/Update" category in the box that came up and clicked the "Next" button. This presented me with the option to use Credit Card/Debit Card (already selected), with options for the supported brands (V/MC/JBC/AMEX/Discover), and another radio button to select C&B. If the site is not letting you get this far in the process, then something is wrong with the scripting or you account may otherwise be corrupted on the server somehow.

Stumbled on something that might help you get in to update payment ifno if the direct path isn't working for you. It requires some extra clicking, but when I got to the update screen, it was a different layout, and also included the option to select Crysta (hitting the Register/Update Payment Method from the left-hand side did not offer Crysta as an option).
Scroll down and under "Services and Options" at the bottom of the left-hand side, click the "Select Service" button. Then Select FFXI in the next prompt. This should be displaying a box with your POL account, should look something like this:

To the right of that, there should be two buttons for Options List and Cancel Service. Click the one for Options List. you should now have your character listed, showing as inactive. But above that, there should be a table showing your payment method details...with a button you can press to update the payment method in the upper right of that table. That should bring up a notice about the various details for the payment methods. Scroll down and click the "Next" button. This should now give you a more concise detailed page about payment options...and at the bottom there will be radio buttons for selecting between Credit Card/Debit Card, C&B, or Crysta. Select the method you wish to use, and hit the "Next" button and continue throught the resulting dialoques.
After going through changing the payment method, you should be able to return to that earlier Options List again by following the same path (Select Service, FFXI, Options List), and in the table displaying your inactive Options (charactername@servername), there should be two buttons for Reactivate and Reset. Clicking the "Reactivate" button should get you into the dialogues about how fees are determined, reactivation fees, etc. and eventually lead to you being able to pay the past due amount/applicable fees and reactivating your character via the new payment method. Note, that it might not allow you to get caught up on the backlogged money owed via Crysta. You might have to use direct-billing to a credit/debit card first to get caught up, and then go back and switch to Crysta after you are reactivated.
