Not really. I don't use SAM to set any achievements, just to spoof my activity. Valve gets a cut of every card I sell so, by my reckoning, they make more profit the more cards I collect and move on the market. Win-Win. I don't get why they'd really care anyway since it's structurally no different than just idling the games. It's not as though you can get cards from games you don't own or anything.
In ascending order, Valve has VAC banned people (no longer able to play on VAC servers), blocked them from the community marketplace and, in extreme circumstances, banned people's accounts from accessing the Steam store. Never heard of any punitive action from using SAM though nor anyone losing access to purchased games.
If they ever did decide it bothered them greatly, I'd expect they'd announce it first or do a wrist-slap punishment like a one week marketplace ban. People moving cards are, sort of by definition, people most likely to purchase games (why else make the GabeN Funbux?). You wouldn't want to hit them too hard and make them say "***** this".
