So I just recently hit level 85 with an ilvl of 342, which I am pretty proud for only been playing for 2 months. I am now doing one cata dungeon, one heroic dungeon, and one (won) match of PvP. I love doing all this stuff, whcih brings me to a major crossroad: what gear should I begin to work towards?

A guildie of mine mentioned that I should aim for PvP gear seeing that it is easier to come by than PvE gear; but, wont PvP cause me to be incredibly weak in instance dungeons?

Something else I was thinking of was that I am a hunter, and hunters are not very good PvP'ers; at least, this is what I have heard. With this, I was thinking of making my hunter a PvE damage dealer, and then creating a Pally or Rouge for PvP. What do you all think of this?

There isn't a real reason why you can't get both sets of gear. Get your PvE gear by running instances and collecting drops and JP/VP. For PvP gear I recommend looking into getting the crafted gear for starters. It's some pretty decent stuff and it will keep you from getting wrecked starting out. From there just keep upgrading it with Honor/Conquest points you get. You can also convert Justice Points to Honor and Valor to Conquest.

As for hunters in PvP they can be a little rough starting out, but when they have decent PvP gear they are pretty good in Battlegrounds. They are not the best in high rating arena and rated bg play, but starting out thats not much of a concern.

Personally I am not a fan of PvP myself so I just focus on PvE. That said it depends on which part of the game you enjoy more. If you enjoy running heroics and want to eventually do some raids, get the PvE gear. If you want to primarily raid, get the PvP gear. Your guildie is a bit of a tool by telling you to gear up in PvP gear because it is easier. Getting PvE gear is already easy enough, just takes a bit of time as dps.

Concerning PvP gear in PvE content. If the PvP gear's iLevel is significantly higher than the PvE content then the PvP gear is better. Once you get into Twilight heroics and start running LFR then the PvP gear will start to hold you back from your potential.

When you feel like doing PVP, you do PVP and as a result you'll get honor/conquest points to buy gear for it. You'll wear this gear for PVP.

When you feel like doing PVE, you do PVE and as a result get points to buy gear for that. You'll wear that gear for PVE.

It's not a race so it doesn't really matter which you do first or if you do both at once. With a few exceptions though, you won't really wear your PVP gear for PVE or vice versa, as the stats for one are not ideal for the other.

BTW hunters can be very good at PVP. You'll need to learn to kite and use your traps and snares wisely. PVP is as much about control as it is about damage (although you can put out plenty of that, too).

If you haven't already, I also suggest buying dual spec (it's cheap!) and maintaining one spec for PVP and one for PVE, if you find you are interested in continuing to do both. Even a Survival hunter will have a different Survival spec for each activity. You'll use different pets and specs for them as well.

Edited to add: also grats on 85. :)

For what it's worth, my hunter is the one toon of mine I actually did PVP on at all. I usually did pretty well in BG's and had nearly a full set of . .season 10? I think it was . .PVP gear. I took that into a raid-finder group and still made top 5 dps. I wouldn't dare take a tank or healer into a dungeon in PVP gear but dps have a bit more leeway I think. If you can still DPS effectively I don't think anyone should care what you're wearing. For survival hunter I wanted AGI > Crit, which the gear had - so I got some resil on the side, big whoop.

Your best bet though would just be to collect both gear sets if you actually like doing both.

I have a hunter on my WoW account and he does some of the highest dps possible out of all my characters. PVE gear is harder to come by but it is worth the fun. And hunters are also great in arena. On my Dk i always get kited and crushed by good hunters. Hunters are truly good for both and a rogue or pally may even do less DPS than your hunter.
