Well, I don't know anything about this rumor, but as long as you download the official version of wowreader from here, you can be safe in knowing that it never looks at or has any way of even knowing what your wow account password is. If something is stealing passwords, it's not wowreader.

It's difficult to say for certain without more details, but most likely it's seeing wowreader scan the process list to check and see if wow is running. It does this occasionaly so that it can automatically upload new data after you exit wow, if you've left it running in the background. It's not doing anything malicious and never directly examines any other processes - it simply queries the list and checks if any are named 'wow'.
