Encounters are major events that can be found both inside raid instances, and in the World of Warcraft at large. While almost any event in WoW can be classified as an Encounter (after all, you encounter things every second while in the game), normally your 40-man level 1 raid of Hogger isn't considered to be a legitimate Encounter.
Normally an Encounter is considered to be a raid group fighting a raid boss. As stated before, these can be inside a raid instance or in the world at large.

Raid Encounters
Raid Encounters are found inside major instances. For example, a guild progressing through The Black Temple will eventually run across Illidan. When they choose to attack him, they are considered to have started the Encounter with illidan.
World Encounters
World encounters are much the same as Raid Encounters in that it is a large group of people fighting a major boss. However, these massive battles occur in the world at large. A good example is the 4 World Dragons that inhabit Azeroth.
