I am leveling JC on my pally and have gotten to the point where I can do the dailies for Dragon's Eyes, My question is, I know that there is a limit of 3 prismatic gems at a time, but how does work for dual specs? I am a Prot/Holy Pally, so can I have 3 prismatic gems on my Tank set and 3 on my healing set, and as long as the armor sets don't overlap (and why would they?) I am good?
I just didn't want to try and gem DR or Stam for tank and Int or SP for Holy and find out that I can only have 3 gems on ALL of my armor instead of the armor I currently have equiped.

It only matters for equipped. You can gem as many pieces you want.
I carry a pvp set with 3 mystics. I have spell damage in 2 or 3 and +hit in 2 or 3 as well.
Swap out as situation dictates.

Yup, it only matters what is equipped.
I have 6 dragon's eye gem's slotted in 6 different pieces, 3 for healing and 3 for dps. Just make sure those 6 pieces are not used for both specs and ur fine.

My paladin has dual specs - healadin and retardin - with holy separate gear. I'm starting to build up some pvp gear so that'll have another set of yet gems when it's done. I've found it tiresome organising my gear so that I swap it in/out in the right order, so you never try to have more than 3 prismatics worn at a time, so I found Outfitter addon invaluable.
I understand Blizz are working on their own Outfitter-type functionality so it won't be necessary for long but if you like to change your gear when you change spec, I'd say get it.

I am thinking of picking up JC to be able to use those lovely dragon eye gems. My question is, if I have 3 Runed (Spell power; red attriubte) dragon eyes in my equipment, do they still count as blue gems towards my Meta (Chaotic Syflare: 2 blue gem requirement)? I tend towards yes, but I'd rather be certain before I make that kind of investment.

Dragon's Eye gems are prismatic, they count as every color. Very handy for meeting meta gem requirements. And handy to match sockets for socket bonus.
So yes, 3 Runed Dragon's Eyes = 3 blue gems (or yellow or red).
