I've been reading something called Wayward Sons: Legends recently, it's pretty good, and it has a proper continuity based storyline too.

MS Paint Adventures has been doing a storyline called Homestuck for a long while now. Previous to that is the completed story of Problem Sleuth. Problem Sleuth's story was progressed via fan-submitted suggestions on what action the main character should take next. Homestuck doesn't seem as hands-on as Problem Sleuth in terms of how the story progresses. Either way, it's entertaining as hell.

There is also Drowtales. It updates everyday at Midnight EST. Its side stories are updated weekly or so.
