True, I guess Kensai could have convinced Peter to travel back into time to kill him, but I doubt it. Nakemura said something along the lines of, "Of all of them, I never thought it would be you,"
I can't remember what he said there, but if that was it then I think it supports my theory. According to Bob, the founders knew that Adam had escaped and that he had good reason to come after them (he's probably lying about the reason, but still, one exists). Nakamura recognized the symbol on his photograph, and knew what it meant: Adam was coming to kill him. So why would he be surprised to see him now? Peter, on the other hand, is supposed to be the good guy who wouldn't do something like this, so Nakamura wouldn't suspect him. Also, we already know that Peter was working with Adam before he lost his memory based on the note.
As for whether Nakamura ever met Peter, I don't remember either. He would have known a lot about him through Mrs. Petrelli though (and was the old black guy who Peter nursed a founder too? I forget).

You could be right, but Maury can definitely make someone give themself injuries. You have a point about him stopping when someone entered the room, but maybe he had to take off at that point. I don't think he can use his power from anywhere he wants.
This is one of those things that you just have to pass off as writer's liberty. The show's had much worse plotholes and contradictions than this, so I'm perfectly willing to accept that Maury's power happened to change a little on this occasion to suit the plot.

It could be that there's another founder of the company that is in league with Adam.
The person in the hoodie was a wiry young guy who moved a lot like Peter. I think it definitely wasn't somebody old enough to be a founder, unless it's some new immortal.
