I've been fighting the last few levels in Qufim, and I have begun to notice a trend in my spell casting. There seems to be a great deal of time that my spells will only do half damage separated amongst my full damage spells. For example, against clippers, casting Thunder, I will often do 48 or so damage, while all the rest of the time I will do around 100. What causes these half damage spells to come about, and other than spells like shock, how can I maximize my damage per spell?
Half damage spells are basically equivalent to "resisted" spells in other RPG's.
When the MND of the monster (or the natural elemental defenses) is at a level somewhat on par with your INT, you have a chance (related to how those two relate) of doing Half Damage.
This effect is worse with AOE spells like Stonega. While a monster not resistant to it takes 100 damage, a monster that does resist it might take 10 damage.
Shock is about the only in-battle tool you have to maximize the effect of your spells. I do not know of another spell that lowers defenses to magical attacks. Shock might not have a whole lot of effect on Clippers, though, because it might not be a mind issue, which is what Shock affects.
Clippers (and all crabs) are Weak against Blizzard and Fire, both of those will do 100% damage 100% of the time, usually doing more because of their weakness. I'm not sure if they're actually "strong" against thunder, but all evidence points to that from my perspective.

Clippers are water elemental, so using fire may not be such a good idea, unless you don't have thunder or blizzard, or even aero :P

The Crab family is weak against Ice and Lightning, as the above poster said.

If you are unsure what elemental is the monster you are fighting see what crystal it drop..

Its Thunder and Blizzard that crabs are weak against and I have had the problem with the half damage from both spells happen to me.

There is a way to influence monster elemental resistances. Both bards and ninjas have effects that will lower the resistances. The ninja is a little odd because apparently it does damage of one element, and lowers the resistance of another.
Go figure.
It also costs them components that they have to buy, so be nice to the ninjas in your group if they're reluctant to do this for you.
At any rate, coordinating with either class might make your life a little easier.

I also read someplace - can't for the life of me find it now though, that the time of day/phase of moon influences damage.
The theory went:
The color of the moon - reresented by the little dot by the clock represents a strong/weak phase for certain elements.
I didn't know enough at the time to grasp the consequences of the statement to bookmark it, now I wish I had.

That colored dot is actually the day of the week, although the moon appears in the same shade at night. And it also makes spells of the same element higher, and the opposing element weaker. This has been discussed from time to time on the WHM board as it tends to affect the number of times that the Cure spells have critical or minimal successes (i.e. heal for 10% more or less than normal).
Its also likely that the phase of the moon (i.e. full, half, etc...) has an effect, but no one I know has looked that far into it yet.

In order for them to not resist as much. Boost your Int.
Wear items that boost Int and eat foods that boost Int.
Cheap Foods that boost Int
San DOria Grapes +3 int (30 minutes)
Kazham Pineapples +3 int (30 min)
Fairie Apple +2 int (30 Min)
Mages usually eat Pies to boost stats or drink juices for quick mana refresh.
My int is at 45. I have +15 Int in items. I rarely miss now =) So I can use Stone(44 dam), Aero(67), Fire(83), Water(50) consistently and still outdamage all the warriors. And still have plenty of mana left.
Unless I use Fire on a Fire creature, which would mean I deserve to miss....
