So here are your ninja quests for af3+1
Abyssea Vunkerl-Aqua Purage (rank 1): Takes about 10 minutes to complete the quest. There is then a game day wait before you can receive your reward and reflag it. Average total time to complete based on 50% drop rate of a random seal with 1/4 being ninja: 640 minutes of abyssea time. Total average game days needed: 64.
Abyssea Misereaux-Wanted Medical Supplies (rank 3): Receive the quest then pop open a blue chest manually (no key). Can be repeated upon zoning (which wipes all your lights).
Abyssea Chasm-Flown the Coop (rank 5): Don't know much about this other than its rank 5 and sounds an awful lot like an escort.
Seriously come on!!!!! Other jobs walk up to a guy and trade a sausage for their seals. Many of the quests can be done in 1-2 minutes. 640 minutes is bad. Thats 20 stones. But the worst quest is undoubtedly the medical supplies one. Either solo a mob for a blue chest (and with no lights built up that will take a while) or get one while in a party and zone to reflag it. There is literally no way to do this one without joining a pt and just leeching the chests.
We got Keesha for OAT upgrade. While other jobs were buying 10k stingers and nuggets, ninjas were either paying 300k for pamamas or wasting all their stones soloing keesha. I figured after that we deserved the easy 'trade a sausage' quest. Happy hunting ninjas. We have the toughest path of all when it comes to seals. Just a rant of course.

Well, seals for the +1 pieces also drop from NMs. Perhaps if you hate NIN's quests, you should look into an Abyssea NM group.
Also, don't underestimate the sausage quest's irritation factor. I understand NIN's fame 1 quest takes even longer, but I was in Misereaux for days trading sausage for my 8 PUP leg seals. Over 14 stacks worth, having to zone out of Abyssea between every trade. It's not exactly as easy as spamming cabbage trades in Selbina...

Flown the Coop is a fame lvl 2 quest for MNK, BRD, PLD and BLU seals.
From what I've seen, the seals all drop in groups of 4 jobs, so NIN shouldn't drop from that quest.
Still no word on wiki about which quest drops NIN, BLM, DRG and COR head seals.

I went a-lurking in the DRG forums, since they've been sharing AF3 quests with us, and they there theorized that our Attohwa quest is "An Offer You Can't Refuse", since it's a repeatable quest and doesn't have any jobs attached to it yet - but perhaps the most painful sign that may point to it being the quest where we can get Iga Seal: Head from is its striking similarity to our Misareaux quest, in that you have to get something from a chest - in this case from a gold chest, and it's a rare/ex item. I hope this isn't the case -.-
The way it's looking, the only seals we can feasibly get through questing are the feet seals - I'd be glad to do that, if only I could get the frickin NQ feet. As though random chance isn't rough enough that makes it hard to get the feet, but ours are in Vunkerl, which shares the greatest pool of jobs, and the only mob I've so far discovered that give all 4 lights are Puks, which are never fun to fight - but they are doable, just expect to have a headache when the party is over.

You can get Iga seal (head) from Blazing Eruca nm in Attowa Chasm. It can drop a few seals of the same type in one kill. I got 3 iga seals from one death.
It is a silly easy nm Duoed it with 2 rdm/nins.
