I was wondering how we join the guilds if anyone could help me that would be sweet :)

you don't join it, you just get tokens for it and turn them in.

you're technically already in it from R1, I guess.

At Rank 20 and after doing the story quest at either rank 16 or 21, I don't know as I did both before I got the quest, you go to your classes guild and talk to the person at the left end of the counter. They will give you a quest that inducts you into the guild, gives you that guilds linkpearl, 20,000 Gil, and 2,000 guildmarks.

Can guild points be earned prior to joining a guild and if so, how?

Are there any disadvantages to joining a guild (i.e. keeps you from joining others)?

Rank 20 Leves (Camps Tranquil, Bloodshore, and Horizon) occasionally award Guild Marks instead of Gil if your class rank is high enough.

I've joined both the Carpenter's Guild and Conjurer's Guild so far, so I don't forsee any limitations.

Level 20 Faction leves also award a good amount of Guildpoints, though gil awards are far more common.
