I have been fishing in Port Bastok with a Halycon Rod + Sabiki Rig and according the database I am using, there is nothing that I could fish up that could break my line (that I am aware of).

I am just wondering what could have caused my line to break. I don't want to buy another sabiki rig and attempt this spot again if this is the case. I was targeting Cobalt Jellyfish and skillups mainly. My fishing skill is 0, I was just starting out.
Any ideas?

This is a wild guess as I have never used a Halcyon (and very rarely a sabiki), but I'm betting a rusty did your line in.
I had no idea rusty anything could break a line with that combination. Well, I guess I need some additional advice.
Until I can start fishing yellow globes (for alchemy), what would be the best way to level and catch cobalts? Or... would it be better to fish the carps and just sell them to buy cobalts? If anyone has a good spot to fish cobalts and combination of rod and bait that would be very helpful.

If you want to keep fishing for you own jellyfish in port Bastok, try using Little worms for bait. They are very cheap, but they take up more inventory and the cost does add up after a while. From what I can find, little worms should only target jellyfish and rusty junk. Good news is a rusty item can npc for enough to buy another stack of worms.
Well you could fish carp and sell them on AH. If you got 3k for a stack of moat carp you can buy 5 stacks of jelly fish from an NPC with the profit. See merchant list selling jellyfish
If you are only worried about skilling up to catch yellow globes, don't. They are only level 17. You could catch them now if you want. You are targeting jellyfish? I would suggest just heading to Bibiki and buying out the vendor there. Jellyfish are just not prolific biters and they take a while to reel in because they tend to just hang out on the line.
