That's where my runs end, too. Depending on luck with primal bosses I get between 10 and 18 Hero Souls. Currently I focus on upgrading Mammon (+ Gold) and any leftover souls go to Morgulis (+ Damage).
I'm pretty far along (highest level 480), and I still hit a slowdown at about 140-150. It has shrunk though; a lot of things help:
-Gilded Treebeast or Frostleaf.
-Cost reduction Ancient (Dogcog), which reduces upgrade costs by 50% at max level.
-Lots of Hero Souls (or Morgulis)
Usually only takes me a minute or two now to jump the hump from Frostleaf to level 1000 Treebeast. Used to require usage of my cooldowns to get there in a timely manner.
Current ancients:
Atman (max, +25% chance of Primal Boss spawn)
Dogcog (max, -50% cost to buy/upgrade heroes)
Vaagur (max, -75% cooldown reduction)
Fragsworth (21, +420% click damage)
Mammon (20, +100% gold drop)
Morgulis (1054, +11,594% DPS... I drop all my extra souls in here instead of keeping them on hand)
Highest gilded heroes are Ivan (7), Bobby (7), and Mercedes (5). I've rerolled my heroes enough that only the 450% DPS modified ones are gilded.
Debating pumping more souls into Morgulis and trying for level 500, or wasting them on Ancient rerolls to get something useful like Solomon (+Primal drop amount), Bhaal (+Crit damage), Mimzee (bonus gold from treasure chests) or Dora (+chance of treasure chest). Right now my current roll is all the +cooldown power lengths... and it costs 23 souls just to reroll
I also learned that if you reset your ancient selections you do NOT get back the souls spent on rerolling ancients. Doh; I've probably spent about a hundred or two...
