The red lights are the pages for the book, and can be found in either Commonlands or Antonica.

I didn't have much luck in Antonica, so all but one were in CL. Disclaimer of these could be random so my locations may mean nothing. Here's my /locs from the Everfrost server:

I also noticed the "pages" glowing when I was running the Erollisi day quests on my troubador. I found mine all in Antonica in the general area from Windstalker Village east to the coastal grove (druid ring woods) and up towards the Obelisk of Lost Souls entrance. I saw the pages respawn in the same locations numerous times (since you need 12). Mine were at (I didn't write down landmarks unfortunately, but one of these is up next to Holly Windstalkers grave, one on the east of Fangbreaker Keep, one east of the druid ring just past the large fallen tree by the quest givers, one south of the druid ring a short ways, one on the way up from the Windstalker Village Pond to the kodiak area, and another right before the larger area where the obelisk entrance is)

As far as I could tell, at most two were up at a time in this area by Windstalker and the druid rings.

The inkwell in South Qeynos for the enchanted vial of ink is at 705.29, 41.31, 105.66, the right front corner of the desk (two inkwells on the desk)--this is the red portal (librarian's portal), on right as you come down stairs

The volcanic ash deposit in Gorowyn on OASIS (apparently this varies by server, see the forum thread mentioned above) was at 2,154.25, 21.49, 1,171.80, on the top of the end of the hill just past the beach where the aviaks roam between the docks and the griffon station.

You buy the leatherbound backing from Sage Indis Surion in SQ mage tower, and when you have the 12 pages, ink and ash right-click and "use" to get the 3rd volume of the research notes (the other two volumes which were part of "quests" last summer are available to buy from him).

Since everyone mentions SQ in the forum thread, I was wondering if this is doable in Freeport at all or if "evil" chars must sneak into SQ for the ink.

The leatherbound backing in NFP is sold by the usual sage, Navarius Orvalis (FP equivalent of Indis Surion). The inkwell is on the table to the right of him (as you enter), loc 6.49, -5.97, -135.05.

It actually looks like the puzzle (which is mostly solved over on SOE's forums now) gives you the clue that you need to go find these pages to create the book. Did that make you more confused? :)
